Aggression Frequency and Aggression Factor built-in stats appear to not count checks. Is that right, or does "times called" in all formulas include checks as well?

That's correct - checks are neither counted as aggressive actions nor as passive actions. We believe checks are neutral and should not be counted either way. Should you like, though, you could certainly build a custom version that did include checks as a passive action.
